After that, he spent two seasons as a member of Dave Paulsen’s coaching staff at Le Moyne before returning to Clarkson, where he became the head coach. During his five-year tenure at Clarkson, Anderson led the team to a 67–66 overall record.

In 2003, Anderson became the head coach at Hamilton College, where he achieved great success over the next seven seasons.

He compiled a 118–63 record there, winning three UCAA regular season titles and leading the team to the 2006 NCAA Division III tournament.

In 2011, Tobin Anderson joined the coaching staff of Siena under Mitch Buonaguro, where he worked for two seasons before accepting the head coaching position at St. Thomas Aquinas.
